You are referring to two different surveys, using the Netcraft survey on one hand, which is host name based, but then refer to the Port80 survey, which is based on Fortune 1000 companies. Both differ in their sampling methods.

Port80 writes software tools for IIS:

Looking at Netcraft's charts, steep climb in Apache growth over last few years is impressive.

I find it extremely unlikely that as complex a software as IIS is, that it has no vulnerabilities. OTOH, Microsoft plays its cards close to its chest, it will not announce unless it feels in its best interest, whereas Open Source readily admits and keeps close accounts.
