If this is a dual-boot configuration, and if you're using ext2fs or ext3fs on Linux, you might be able to get it to work by using an OS-2 ext2fs driver and using the WPS to drag-and-drop the files. I can't promise this would work, though; the WPS might just drop the data in the .LONGNAME EA. You might also need to muck with tune2fs to downgrade your ext2fs features to something that OS-2 can manage.

If this is two different computers, a conceptually similar option would be to use Samba to make a Linux directory available to OS-2 and use WPS to copy the files. Again, I can't promise that the WPS would use the Linux-Samba long filenames correctly.

Another option would be to write a script in Linux to copy them and check the .LONGNAME EA. I don't know how difficult it would be to write such a script, though; I've never tried reading HPFS EAs from a Linux script.
