To answer your first question, yes.

Now, you'll probably want to know which software it is:

ffmpeg

Note that I have always found it easiest to install ffmpeg from source. Depending on the configuration you choose, it can have quite a number of dependencies. If ffmpeg does not work for you, read the documentation. There is quite a bit. Any packaged ffmpeg has already made decisions for you. They may not be the right for you.

Now, you'll probably want to know how to use it.

Now, you probably want a better answer: (Beware the Wrap, replace inputfile and outputfile as needed)

fmpeg -vcodec xvid -i inputfile -b 350 -qmax 5 -bufsize 4096 -g 300 -acodec aac -ab 96 -ac 2 -s 320×240 outputfile.mov

This is only one possibility from the many which will work. I can verify that this works for a 5G 60G iPod with the 1.0 firmware.

Now that your conversion is done, you'll probably want some software to load the video to your iPod:

First install the latest libgpod (0.3.0 or higher), then install the latest gtkpod (0.99.2 or higher).

Some tips:

You can "Drag 'n Drop" the new files into gtkpod

You should right-click on the file in gtkpod and select "Edit Details." Change the name and edit the time to the proper length (this will ensure video "scrubbing" (AKA searching) works).
