That doesn't change anything, it simply updates the list of packages. You have to do an "apt-get install" or "apt-get upgrade" to install things. But I wouldn't do that until you get X working. There is no reason your mouse shouldn't work with a 2.4 kernel.
IIRC, xf86config saves the new file to the current directory and you have to manually place it intoetc-X11. But it might be simpler to just fire up an editor and fix things directly. The file in question isetc-X11-XF86Config-4 for Debian sarge-stable. Or xorg.conf in the same directory for etch-testing. The section you are concerned with will look something like this: Section "InputDevice" Identifier "Configured Mouse" Driver "mouse" Option "Device" "-dev-psaux" Option "Protocol" "ImPS-2" Option "Emulate3Buttons" "true" Option "ZAxisMapping" "4 5" EndSection You should be able to simply change the Device line and restart X. If you aren't comfortable with that, see below. I really would not recommend using xf86config. It is kind of old and not much used any more.
